Yes. If it's a standard WP function, it will remain that way when using a theme.
As for the plugins..."most" is a good way to put it. We try to code our themes so that MOST plugins will be compatible with it, but quite frankly, with over 8,000 plugins in the WP repository that's hard to guarantee.
I try to just advise people when selecting plugins to choose ones that have been download a lot and have good user feedback. If some plugin has only been downloaded by only 200 people, for example, and no feedback on whether it works or not, I probably wouldn't risk it.
And we can often recommend a plugin for specific features and uses based on what we've heard or tried ourselves.
So bottom line: most will work, but not all. Choose wisely :)

The photo gallery feature? Where you upload multiple photos and it organizes them in a gallery? Absolutely.
That's actually just a standard WP function that is there whenever you add more than one photo to a post - it automatically adds a "Gallery" tab in your Media Library for you in insert into the post if you want.
So it can work on any theme.
We have a tutorial on it, but it needs to be re-done because it gets stuck about 30 sec in. It's on my list for tomorrow :)

For 1-3, no. Those abilities are unique to Flexx, and Ecommerce won't have those same features.
For #4, yes. That's a WordPress ability, and not theme related. You'd be able to do that in any theme.

Can you change the back ground colour, body background colour and text colours?
