1. BackupBuddy doesn't do incremental backups (delta backups). It is on the list of things would like to do but the feasibility of it is difficult to make it able to run on all systems.
2. No, it does not
3. Is the site WordPress multisite or MU? Because the two are different, and MU isn't supported. If it is multisite then BackupBuddy can export out single installations.

Your product looks very good. I have a few questions.
Question #1:
Does BackupBuddy support both full and delta backups. I'm sure you support full backups. A delta backup would be only files that have changed since the last full backup. I have a WPMU installation as well as clients that also have that type of network setup. As the sites grow I would like to do full backups only once per week/month and then do deltas on the other days to speed the process up. I would always want a full backup of the database. I have used large scale commercial backup software and they do this.
Question #2:
Does BackupBuddy look at the file date stamp of the files it is backing up or the archive bit?
Question #3:
When the need arises to restore a subdomain in a WPMU networked installation can the restore be done selectively and not affect all of the network installations / subdomains?
