Does the builder have the ability to rotate headers as does the Flexx theme?

Yes, by using Rotating Images plugin which is free for Builder customers.

To what extent can the text overlay be styled? Can html tags be used within the overlay to include links, other images, etc?

Hi,

the overlay text can be styled using css. It is not intended to overlay images (on the images), but you can add text including hyperlinks in the overlay text,
