I made a post in the Backup Buddy forum, and I was directed to post this particular question here instead.
ServerBuddy appears to be reporting the permissions incorrectly. It reports that the web root and several other locations are set for 777 (full control), when in fact the filesystem permissions for the application pool user are actually set for read, execute, and list (everywhere except for /wp-content/uploads/)
