Does it backup all the databases (primary and addons) into one file or does it just do the primary domain database on it's own?
Similarly what happens in a restore scenario using the backup created above if there are several databases backed-up together?

BackupBuddy backs up the database for the site being backed up (specifically the tables with that site's prefix), it won't back up other site's databases. If there are other sites that have their own databases then best to have BackupBuddy installed on each of them so they can all get their own individual backups.
If the other site's databases are in the main site's database (at a different prefix for example) then there is a setting to have BackupBuddy back up all tables in the main site's database regardless of prefix.
