Htaccess And Site Redirect With Exchange

I am running into an issue with using Exchange on sites that I have built in a subdirectory like /wp-site/ and doing a redirect in the htaccess file to point to that directory.

I find that Exchange will not allow the buy now or add to cart buttons to function.

Is anyone else building sites in a subdirectory like this and using exchange?
