I have a client who uses Flexx Pro and is building custom post types. As far as I can tell the default way to create navigation is through the check boxes under settings--there is not a way to defer to WP's custom nav, nor a way to integrate custom post types into the default nav.

Are there any easy workarounds before I hack the template and break upgradeability or is there an update out I should be aware of that integrates some of WP3's new features.

when WordPress 3 was released, Flexx was updated to support the new WordPress 3 navigation. The existing navigation is still functioning, for those that do not wish to upgrade WordPress (yet).

You may have to upgrade Flexx to the latest version (and it should at least be 2.7.0)

hope that clarifies,
