Does Disable Php In Uploads Disable Programs Outside Of WpDisable PHP

I have a couple of websites that run a newsletter program outside the WordPress build. The other day, that program ceased working after I secured upt my site using the newest upgrade to iThemes. The program requires .htaccess to work. Generally, the program, DadaMail, works in Perl, but I believe it has PHP in it as a part of it's function. So my question is this... If I checkmark 'Disable PHP in Uploads' in iThemes, can that disable other programs that run outside the WP build?
